Hi Mike,
The thud you describe could be caused by the valve timing being out. That's the position of the camshaft in relation to the crankshaft. If the valve timing is out, then the valves can open when the piston is at the top of it's stroke, causing a thud.
If that is the case, than you won't have to take the head off again.
Don't let this put you off. It's great to do your own work om a bike. You're just on that learning curve. You learn through experience.
And remember, if all else fails, read the manual !!!!
